warrior engine swap problems

I have a buddy that is trying to swap out a different engine into his 00 warrior. Long story short is that the bottom end went out on his girlfriends warrior and he decided to buy a used motor from a wrecked quad and put it in his. He got it swapped out and it wouldnt run. Swapped in a new cdi box and it ran, just not very well. He adjusted the valves and it ran a little better. Cleaned the carb and that did nothing for it. It idles poorly and really doesnt run that well through the mid range. It runs ok wide open but just ok. The replacement motor is supposed to be out of a 98 machine but he thinks it is out of a much older machine. All the electronics are from a 00. Would there be any reason stuff from a newer machine wouldnt work on an older one. So far he has put a stator, cdi box, coils checked out fine, and cleaned the carbs. He seams to think it is an electrical issuse and not a fuel issue. Any ideas?
