Almost every time i ride in water that is tire depth my 300ex stalls on me. if you wait a minute and then try to start it it will fire up. I put petrolium jelly on all the intake boots but it still does it. Does anyone know what going on?

sounds like it's afraid of the water to me !! Have you tought it to swim correctly ??

Are you saying that the water is at the top of the tire in depth when this happens? If so...check all the electrical connections at that height. There are wires going in the left side case, am I'm going to assume that's where the trouble is coming from.
If it's wet where the wires go into the case, dry the area out and add RTV silicone where the wires go through the case.

It is most likely an electrical short. Look for loose or bare wires.
I had an old CDI that hated water. Try swapping CDIs with a buddy-- then head for some water and see what happens.
