Just recently my rear sprocket broke on my 03 Z400 and i was wondering how big of a difference would it be if i put a 39 tooth sprocket on it instead of a 40 tooth? Would it be faster?

no thats not enough of a change to hurt you're motor.
you will slightly gain more top end speed.
